After the Thanagarian invasion, the Atom joined up with the reformed Justice League. When Amazo returned to Earth, the Atom secretly accompanied Lex Luthor to his refuge, because of his expertise in nanotechnology, to help him building a canon that would alter the android's programming. However, Amazo at that point had transcended his nanotechnology limitation. So, in a final attempted to protect Luthor, the Atom shrunk both of them into a subatomic level.

The Atom's ability and expertise were fundamental when facing an alien nanotechnologic war machine that invaded Earth. He shrunk down to a microscopic size and entered the main ship, in an attempt to destroy its control center ? the Dark Heart. When he failed to break the main core, he destroyed it by interrupting its blood flow and causing a heart attack.
