Ok here's the deal, I understand that Batman usually has a way to take out everyone but i don't see a way for him to stop the flash i would love for some of your unbias thoughts about this matter. In my opinion Flash could easily stop Batman but I would love to hear some ideas on how Batman would stop him.

- Trap him in a box with invisible walls.
- Employ a Clayface to act as bait, then harden around Flash when he grabs him.
- Hover above his jumping height in the Batwing.
- Distract him by 'talking to him as a friend' while Nightwing silently moves in from behind and knocks him out.
- Blackmailing him.
- Hide in the shadows, then trip him up while he's running.

But the real way would probably be this:

Batman calculates the route that Flash is running. Obviously it would be methodical, checking all the places that Bruce could be. As Batman knows exactly where he would be, he could stay one step ahead of him, and as the Flash continues to run, he would eventually tire out. Let's not forget that if it came down to Flash vs Batman, Flash would know that giving Batman time would be the worst thing he could do, so he would keep looking until he found him. So, when Flash eventually runs out of stamina so that he is forced to a complete halt, that would be when Batman moves in and kicks ten tonnes of ish out of him, or inject him with horse tranquilisers.
