My favorite episodes are The Joining Part 1 and 2, The Batman/Superman Story Part 1 and 2, White Heat, A Mirror Darkly, and The Laughing Bat.

A Matter in The Family (or w/er its called)
A Mirror Darkly
The Joining 1 and 2
The Bat's Supes story 1 and 2
Artifacts
Batgirl Begins
RPM (dont ask why)
White Heat
Team Penguin (a good, different, episode, again, dont ask why)

Those are probably my favorites!
